The priests did . Whether the government was involved I don't know but I wouldn't be surprised . The way the people of the day viewed Native Peoples in my Country was totally lacking respect . Several yrs. ago I meet a Native man . Where I worked . He told me that he would get into fist fights for no reason at all . I asked why ? He didn't know .
I read a book ( I still have it by the way ) , probably 40yrs ago about residential schools . It was absolutely horrifying . I still find it disturbing to recall some of what I read .
I think it was a question of (lower class).
The higher classes (all the way through) see the lower/lowest classes as a foreign country.
The other "outside" groups like the natives and travelers (in Ireland) get the same treatment or worse
Now we have the information revolution nods and winks no longer work as well.
I doubt there was any training in those religious homes apart from feigned obeisance to doctrine.
The Religious thought was that what we think is better than yours . And Our god is better than yours . Jesuits were the worst . Spanish destroyed a Culture based on religious arrogance and gold .
Hate to break it to you, but for thousands of years human populations of all geographical locations have been doing barbaric things, including pogroms. Without much of any indigenous or national conscience for condemning those deeds, conditions, etc for the greater part of that past.
If your whataboutism or getting hung-up on hypocrisy and the "he who is without a history of sin cast the first complaint..." stuff actually proliferated, then we'd eventually return to that absence of international conscience. You do get that don't you?

My one son(the science teacher) served in the peace corps in Ecuador at a small village named campana cocha
which translates to pool of the bell(s). When they threw the Jesuits out, the priests loaded their bells onto canoes and headed downstream. When the tributary they were on entered the napo river, the canoes overturned
in the cross current and they lost the bells, and a couple of the priests too.
In that village, their idea of the devil was a tall white guy with a beard---and when the little children saw me, they ran and hid.

Not wanting to take an apologists perspective but given the nature of the times disease probably had more to do with it than any undisclosed ethnic cleansing or genocide.
Polio, T.B., Small Pox and other diseases would have been prolific. Bearing in mind that about 1:4 children (globally) died on average at the time (before age 1, 1:2 before age 5), obviously if you put them all in a mass grave it sort of looks damning.
1/ If the deaths were nefariously motivated then the numbers would have been much greater. (Example: In Brazil millions of indigenous perished at the hands of the ruling European based government (Spanish-Dutch-Portuguese) by deliberate systemic act.)
2/ Indigenous children would have been much more vulnerable to European diseases etc...
It is worth considering that the indigenous may not have been considered human enough to deserve individual burials and a mass grave was deemed adequate. Mass graves being the most expeditious solution to mass deaths ( infections etc) at the time.
Of course if the Europeans hadn't interfered with the natives lives then any deaths would have been dispersed among the native community and these mass graves would have never have been deemed necessary.
