It's the shortening of the days (but from experience I suspect temperature changes also affect it) that prompts trees to break down the chlorophyll in their leaves. When the green fades away the color of other molecules present in the leaves becomes visible. Carotene gives a yellow color, while anthocyanins give the leaves a red color.
