This is some sort of childish attempt to piss off the pirates. Ninjas are always nipping at the heels of pirates because they can't stand being less cool than pirates.

Real ninjas wouldn't fight like the 'tards in T.M.N.T or in "3 ninjas" ninjas are silent assassins, trained from birth in the art of subterfuge. to spy and to kill from shadowy corners, fighting with real combat techniques only when cornered or with no other choice. they prefer to use bows, corssbows, and friggin' blowdarts. modern ninjas would probably use H&K PSG-1s or MSG-90s. maybe a barret, but that may be overkill. 'course, i like overkill, hehehehhehhahaah!!
